OP could be:
Supervisor
Overseer
Councillor
Security
Trying not to make it sound too military-y.
If the evil mastermind is overseeing things himself there's the obvious "Mastermind." Or perhaps "Overlord" or "Supreme Ruler"
As for the GPs,
Heroes
Interlopers
Undesirables
Agents
We could always consider naming each side from the viewpoint of the other, or both from one side.

EVIL Mastermind (which we can shorten to Mastermind),
Agent(s) of GOOD/GUD (whatever we decide on, which we can shorten to Agent(s)).
So it'd be Mastermind v/s Agent(s) when talking about the people, EVIL Corp. v/s GOOD or GUD <something> when talking about the groups.</something>
Edit: I said Agents was a bit bland earlier in the thread, but it seems to be growing on me.
Edit#2: Operative(s) could also work.
And:
